Mewtwo és a többi szuper-klón Pokémon itt talált menedéket, a éli számkivetett, ámde békés életét. Az ördögi Giovanni, Mewtwo alkotója, azonban nem nyugszik, amíg vissza nem szerzi szuperklónját. Emberei, a Rakéta Csapat tagjai, felfedezik a klónok idillikus lakhelyét, de a Tisztaság Kanyonba tartanak. Giovanni elfogja Mewtwo-t és nehéz döntés elé állítja: vagy megadja magát vagy végignézi a többi klón Pokémon elpusztítását. Mindent eldöntő küzdelemre kerül sor Giovanni és Mewtwo között, és amikor már úgy tűnik mindennek vége, kiderül, hogy Mewtwo sorsa Ash kezében van.

Far from the human world, there is a place where water is crystal clear and nature is untouched. However, this place also hides a secret. Mewtwo and the other super-clone Pokémon found refuge here, living an exiled but peaceful life. The devilish Giovanni, the creator of Mewtwo, however, does not rest until he regains his superclone. His men, members of the Rocket Team, discover the idyllic abode of the clones, but head for the Purity Canyon. Giovanni captures Mewtwo and faces a difficult decision: either surrender or watch the other clones destroy Pokémon. There will be a decisive battle between Giovanni and Mewtwo, and when it all seems to be over, it turns out that Mewtwo’s fate is in Ash’s hands.
